What caused Filipino nationalists to rebel against American forces from 1899 to 1901?

The Filipino people, led by Emilio Aguinaldo—among others—had long fought the Spanish for control of the Philippines. According to Aguinaldo, the Americans, under Commodore Dewey, promised to support Aguinaldo's efforts at liberating the islands. Aguinaldo was then supposed to be the leader of the Philippines. After the war, the American government took the islands as new territory, leaving Aguinaldo nothing for his efforts. Aguinaldo, feeling betrayed, launched a guerrilla war against the Americans or anyone helping them.
This war would turn out to be longer and bloodier than that against the Spanish. Both sides committed atrocities and the war left bad feelings with Filipinos until at least WWII. The war dragged on until Aguinaldo's capture; even then there were still pockets of resistance on various islands.
